I'd like to see more context before making up my mind. I don't think I'd go as far as lowering grades, but encouraging students to use the neutral "they" whenever they aren't talking about a specific individual seems sensible.

"They" is plural. He/she is singular. Not quite interchangable.

They is now also a gender neutral replacement for he/she. There is also precedent for that in the way English already uses "you" for both singular and plural.
